Is it possible to open multiple instances of Zemax with the same set of analysis windows template (session or config file, I am not sure) to analyze the performance differences among similar but different Zemax files without creating the same analysis windows separately for each Zemax file? It is something what is done in Design Templates feature, but with user defined customized template.

Use the Reports feature to create a named Report with the data you want, and then call it from each file.
