If I make long analysis too many windows seems reduce perfomance.

All analyses have a Close() method. Just do:
your_analysis.Close()Take care,

Instead of closing window you may try ask Zemax to not update it.
In zospy it would look like
oss= zos.get_primary_system()
oss.LensUpdateMode= zp.constants.LensUpdateMode.EditorsOnlyIt is just an idea and i am not sure if it would be effective in your case.
