I keep getting an issue where the Boolean Native/CAD disappear from NSC Shaded Model or NSC 3D Layout. I checked if they are being drawn, if the locations are proper and all the obvious stuff.

I would suggest turning off the ACIS libraries as a trouble shooting step. This has solved a number of issues I have had with 3D objects failing to render correctly. Look for the setting check box that says "Use ACIS Libraries” and uncheck it.
