Hi,
Due to the large NA of the input (POP gaussian waist very small), I saw a lot of loss at the front surface of the 1st silicon lens. I would like to see how AR coating is helping, but found out no matter what coating I set the POP doesn’t see it. Is this because I am not using Polarization?

Yes. That is a possibility. Polarization calculations are required on modeling coating effects.
